Hi! May I ask if there is a program that can convert all files from an SD Skin to an HD (@2x) Skin?

No, not waifu2x.

EDIT: I am actually skinning and I have made 500 SD files. I wanted to know if there is a program that can @2x'd them.

That just is not how it works. Just upscaling SD files to HD will do nothing for you. Waifu2x (which you dont seem to want to hear) can slightly improve the quality, but its not worth it.
You either start with HD files or you are screwed
