I fixed it by stacking 00:15:328 (1,2) - , moved 00:16:845 (1) - down a unit to fix the distance snap, added a note at 00:17:013 - and stacked it on that note. I moved 00:17:856 (1) - to 00:18:025 -. I then repositioned the notes to conform with distance snap and it seems functional to me. No more 100s.

01:01:676 (1) - Move back to 01:01:508 - and extend it to 01:02:013 - It breaks the pattern and may cause a combo break where it is now.
This change will require a little tweaking to the notes after. In the end I came up with this

The problem isn't completely fixed. You can fix the pattern in several ways. What I found is that a note can be added here 01:06:395 - . I stacked it in between 1 and 2. My other change is that I added a note here 01:07:407 -

02:35:721 (4) - This patch to the beat just does not work. It's noticable. The clap doesn't sound good. Remove the clap and place it where it should go at 02:35:890 - You don't necessarily have to move it anywhere.
02:37:575 (4,1,2,3) - Stack doesn't accurately represent the beat.
