The Sky Crawlers, an unknown masterpiece. Kino no Tabi is greeat too.
Something lighter? Kare to Kanojo no jijou (His and Her circumstanced or just KareKano). Old, but quite good romance. Superdeformed scenes are one of the funniest i've ever seen.

I don't really know how to define the word unpopular/unknown anime. 
But I know that I love watching Shiki very much and have considered rewatch it however there're only few of my friends know this anime.

But seriously, you guys. Just because your favourite anime isn't at the mainstream levels of Attack on Titan or Death Note doesn't mean it's not popular. Check metrics before you post, don't just say "my friends don't know about it" (since 9 times out of 10 your friends don't have encyclopedic knowledge of every anime you watch!). Especially whoever posted CCS, jesus christ that one was a CLAMP cash cow.
