It does really get in your head, especially if you don't really know much about computers and programming, but even if you do, it's still really scary, although quite short, 30 minutes lol.
Long games, probably Fatal Frame, a lot of suspense in that game makes it scary, especially when jumpscares appear.

I'm heavily arachnophobic so any games that has spiders scares me.
There was a E-rated game called Poptropica. And there's this spider that is as big as a human and has three eyes in the sewers. That f-cking sonuvab-tch spider f-cking scared the f-cking sh-t out of f-cking me. And I never played Poptropica again. And I don't think I will.

I've played Fear 3 and Dead Space 1 & 2.
Fear 3 was definitely a let down as far as scares go. I was more worried about stuff jumping out at me than actually being afraid.

Amnesia:the dark descent was very scariest game i've ever play 
Siren Blood Curse and Haunting Grounds come to mind. Silent Hill 3 had a few creepy moments though.

The part when you've killed all the Metroids exept the last one, going through the tunnel in a spider ball and seeing that Metroid egg, slowly going away from it and then hearing the sounds of rumbling and creation, seeing the ammount of Metroids going up to 9 and the music getting even creepier, while it already was creepy, On top of that not knowing how to kill these newly spawned Metroids, Probably one of my most firghtening experiences so far in life.

Early resident evil series did horror games better than anybody else. It's a shame I pretty much know every window that breaks, car door that slams open, cutscenes, and pretty much every other scary aspect of the game like the back of my hand. I'd assume that even if you'd play RE 1 2 or 3 today you'll still at least jump a few times.
Other than that, a slightly more recent game, is Manhunt for the PS2. Its a pretty unknown game, but I remember it being pretty fucking scary. We're talking guys with baseball bats and clown masks creeping around corners when you have to remain stealthy so you can suffocate them with a bag, slit their throat, etc. It's an awesome game and I recommend it to anybody who can get their hands on it.

I have already beat Fatal Frame series up to the 4th game, but I just don't have the guts to continue playing Clock Tower 3><

I must say, Amnesia made me cry like a little girl inside my classroom years ago when I was in high school. My friends are like "Whoa dude, why are you crying" and I would be like "Shit man this is so scary." That was the day when the Amnesia virus spread around the class.
I still can't believe I finished amnesia by myself. All I remember doing is hiding like a little girl in the corner for hours wondering if the monster is gone.

Amnesia was pretty scary. The atmosphere, story and the circumstance that you are NOT able to do anything but hide when something is chasing you. Some of those free2download games or mods for games are scary too, like Cry of Fear, SCP etc.
AND THE FREAKIN SUN LEVEL IN WORLD 2 OF SUPER MARIO BROS. 3! Scared the sh*t out of me everytime when i was young :c (also that big fish in world 3!)

I've never played a game that truly made me think it was "scary", but I did get a pretty big jump scare from the Dragon Keep DLC in Borderlands 2 due to a Mimic chest >...>
Other than that, I also got a jump out of Metro 2033 once, but that was more so because I was lagging and the enemy just suddenly appeared behind me after it stopped lagging.
Also, I've never actually played Amnesia. Is it actually that scary, or is it just being overhyped?

It is the inspiration for Resident Evil and the Survival Horror genre, but I guess that this game isn't as popular as I thought it would be. Too bad that it was only released in Japan, but there is an English patch available. It is a pretty good blend of a RPG with limited amounts of healing items and deathtraps, as well as shocking and frightening images and scenes (for a NES game!). It even got the infamous door sequences!
I recomend it to you if you want to relive the early Resident Evil games.
There is also a movie with the same title that was released in the same year as well, it follows the story of the game, except for a few changes. I didn't watched it, but I heared that the movie is somewhat meh.

Jesus FUCKING CHRIST AMNESIA!!! That game is REALLY scary!! The ambiance is spot on, the monsters are super creepy and the sanity gimick is really well exicuted.
Still the most scary FREE game would have to be Kraven Manor. Its made on the ureal engine and is REALLY scary!! If you want to know more look it up or watch markiplier play it on youtube.

SCP-087-B Scared the crap out of me the first couple times I played it, but then it got too predictable.
