Yup. The 3DS had a faulty RF module associated with local wireless communications. That was causing the device to send a few bad bits of data to Pokemon Black 2 and it caused a buffer overflow, which in turn was the cause of all the lag and the freezing.
In total, it will cost me AUD$90 to get a new unit, as they can't repair it, but in exchange I get a (new) unit and renewed warranty. Oh joy.
