How do you change specific skin files for a beatmap?

I've seen maps like Megalovania where if you lose there's a song that plays along with a fail background or like in Highscore, when you miss a note there's a custom combo break sound. How do you go about doing something like that?

The same way you'd go for any skin.
Simply add the skin files to your beatmap folder.
Note however that not all skin elements are also beatmap skinnable.

You should also keep in mind that reuploading someone else's work (e.g. parts of a skin) within your beatmap without asking for permission is kind of rude so if you plan on beatmap skinning, definitively reach out to the creators if you don't make the sprites and sounds yourself.

So, if I want to add a combo break sound, I just drop in a "combo-break.mp4" into the beatmap folder?

No, you drop a combobreak.wav into the beatmap folder. See https://osu.ppy.sh/help/wiki/Skinning/Sounds#playfield

mp4 is a video format and should never be used for playing sounds.
Also refer to the ranking criteria for audio for further information: https://osu.ppy.sh/help/wiki/Ranking_Criteria#audio

Make sure you don't have "Ignore beatmap skin" checked when testing.
