So I tried using diff specific fora single diff on my beatmap, but i noticed that the non-specific elements end up covering it no matter what I do.

Yes, that is how it works.
Sounds like a feature request.
I would like numbered layers myself (Z ordering), and the ability to change the Z value using a SB command.
