It would be awesome if you can change the osu!mania's keys and notes color directly through settings in the game, and so I can manage what color I want to set on them.

You can change the Keys on the Options.
You can also change the color on editing the 4K.ini,5K.ini til' 8K

those are found inside 7K.ini on your skin folder. (same thing applies with 4K, 5K, etc)
colour1: means it changes the 7-key setup's 1st column to the specified color.
0,0,0,255 is an RGBA palette, which means 0 red, 0 green, 0 blue, and 255 alpha = a fully visible black column.

So we manage the colors by inserting number, am I right?
technically, that's right. but as of now, you can only modify per-column colors of the stage background and the lighting color.
