Maybe try to realign all of the notes and refresh?
either your bpm is wrong, or your offset is wrong, and it's most likely that your offset is wrong. look at the timestamp of each object and how much they differ from the timestamp of the beat (the bottom left one), if it's pretty much consistent then use Timing (the option on the File Edit View menu) > Move all objects in time... to resnap everything.
ctrl+a and move all the notes to the nearest line
