I started going back to windowed play and the overlay while in game was partially on some notes. I didn't see this on fullscreen mode and have no idea how to fix it.

You're playing a widescreen specific skin in standard ratio. (Maybe? Or maybe the hitcircle's just too big. Or maybe your window is too narrow.)
For now, it can't tell what ratio you're playing on, so either change your window size to a widescreen one, or change your skin.
