In general you should keep up with the overall consistency and concept you're creating, and don't make any sudden patterning just because there's a sudden sound, think twice if the sound is apparent enough for the players to notice it.

has a very sudden and jittery rhythm, I think those short jacks are a good representation of that change, does having one portion of the map be different from the rest of the map take away from the map as a whole?

The point of I'm trying to make is that you should use patterns according to its intensity, the three consecutive jack you used at 00:45:571 was inappropriate because there're other stronger sounds that overshadowed it (percussions / vocals), and triple jack is generally not very comfortable to play with.
But you expression in 01:24:395 is actually quite nice, the jittery rhythm / sound is isolated from the song, as there's no apparent percussions / vocals / background guitar that overshadows it. These synths become very very noticeable and the way you highlight
them separately is completely understandable and reasonable, however one nitpick I have would be reducing the double to just single (i.e. deleting 01:24:395 (84395|3,84571|0) - ) so that these sounds can be emphasized separately.
And in most cases, a double-single minijack would be sufficient for repeated sounds, very unlikely there are cases for triple minijacks but that depends on the song, and regardless all of them should be fully justifiable.
