I only actually bought two 3DS games, even though I played a ton, I used to have a lot of friends where we would trade/borrow games from each other. But I did really like リズム天国 ザ・ベスト＋ (RHYTHM TENGOKU THE BEST +)

I wouldn't say there's a best but my current favorite 3DS game is Bravely Default, hands down.
I've been playing Mario Kart 7 a lot lately. Probably better ones out there like Animal Crossing or Pokemon
