I have to make a backup of all the osu content to move it to another hard disk, I have already done this many times but I always end up with missing maps or with a smaller amount of maps, is this normal? what should I do?

Try moving out the "osu!.db" file out of your osu! folder and restart the game.
This should rebuild the database with all of your available maps in the /Songs/ folder.
