Editing the middle of chart is tricky. It is very difficult to preserve both the Time-distance equality and the geometric placement. How can it be helped? Do I just have to rebuild the map from scratch?

having a less rigid structure in your map helps (if possible) but ultimately it really just comes down to experience
in other words, the more you do it, the easier it gets
there are no shortcuts

Quite a common issue for low diff mapping tbh cause at insane and above you can just throw away time dist equality.
Personally I separate the map into like small modules (groups of objects in a pattern) and move entire modules around rather than individual objects.
