Basically, Winery-based official download is using wine, similar in some way to Winebottler. Wine will not be run as a service, nor it will make any noticeable fingerprint on your system. You are free to delete downloaded engines within Winery if you wish to do so.
Winery only provides bottled (read: isolated) version of wine, allowing to package the whole thing into an .app structure, which will be able to be run on any macs with no necessary-to-install daemons/services/libraries.
