How to add songs into a beatmapset

I mapped two beatmaps using the same song, how do I submit them as a beatmapset?

if you used the "create new difficulty" button under file in the editor when you made the second map, It should submit both.
I think if you dragged the mp3 into osu again and made a new set then you need to move the second map's .osu file into the other's song folder and make sure metadata is the same.

But now when I try to submit the new difficulty it marks it as a different thread, is that normal?

no it's not.

In this case you can contact a GMT to delete one of the set you don't want without waiting for it going to graveyard.
