Very difficult to choose the best one...but, I suppose, Takeshi Yamamoto with Hibari Keyoya..or with Squalo..or with Spanner...

There's quite a few decent pairings, I'll list a couple of my favourites:
Clannad - Ichinose Kotomi and Okazaki Tomoya (Did not enjoy Nagisa's character at all)
Hayate no Gotoku! - Katsura Hinagiku and Ayasaki Hayate (Here's to hoping for their end)
Love Hina - Narusegawa Naru and Urashima Keitarō (Nothing beats childhood promises coming to fruition)
Toaru Majutsu no Index - Misaka Mikoto (or her clone number 10032) and Kamijō Tōma (Infinitely times better than Index)
ToraDora - Aisaka Taiga and Takasu Ryūji (Just a lovely cute round-a-bout couple that was expected to happen)
There's probably a few more but that's about all I can remember offhand.

Senjougahara and Araragi look fine.
