could you give us a download link to your skin?
When that happens to me, I just keep readjusting the scorebar-colour until it lines up.
get a blank scorebar-marker OR scorebar-ki, scorebar-kidanger and scorebar-kidanger2

To make it line up I've found best to do two things. One thing you could do is remove the scorebar background file or just keep making the scorebar smaller until it lines up.
