I've been practising making beat-maps for some time now, but i've never understood why 1/16 is "bad"? when I use it i'm able to get beats perfectly timed with the songs! I just see it as a really helpful way to make a beat-map simply more accurate. But am I missing something? Does using this come with some unknown disadvantage?

If you use 1/16 and they're on time there's a 99.999% chance that your offset/bpm is wrong.
If your offset/bpm is correct then you will most likely not use them. Look at any ranked map in the editor and see how they are properly timed and don't use 1/16, in most cases not even 1/8.
I've yet to find a legitimate usage for 1/16 ticks and trust me, I tried.

I have actually. But it's mostly on maps below 140 BPM, so it's not that bad

OP, All maps should either follow 1/4 (most used) or 1/3
If neither fits, your timing is off and should be revised
