Nobunaga Concerto is unpopular/unknown because of it's... nonstandard animation but I think the plot and art are pretty good.

This Ugly yet Beautiful World --> A really low-budget, underrated anime. I initially thought that it would be bad, but the scriptwriting won me back - not totally; it has its flaws - but more than enough to make it worth your time.
I know I've posted here a lot, but another one I remember liking was Ghost Hunt. Also Patarillo (I think that's how it's spelled).

Saikyou no Deshi Kenichi, this is a really good anime and it is not that popular, I hope someone will enjoy this as much as I did.

I don't know, if it was really unknown or unpopular but i seriously fell in love with Soredemo sekai wa utsukusii (hope i wrote it right, didnt look it up lol)
