Why does my overall acc decrease when I get better acc in a beatmap?

Depending on where it was on your top plays (if at all), it may have been better acc on the map itself (say, 95 to 98%) but because it's upgraded to a better placement it has more weight on your profile acc.
Also, while we can look at your profile and such, I'd suggest providing pics of this happening and the like to get better results. I'm just taking a guess based on the most likely cause here.

It's not a problem if your overall acc decrease, as long as you're improving heh
