Don't really see how standalone Japanese animated movies have been listed here, since they have no anime series lols. I would have said wolf children and the cat returns. But anime movie, it would be the Madoka movies.

According to wiktionary, anime refers to "An animated work originated in Japan, regardless of the artistic style." Thus, standalone movies are anime movies as well.

That would be The Disappearance of Haruhi Suzumiya, I guess. More or less closely followed by - Evangelion: 1.0 You Are (Not) Alone, - Evangelion: 2.0 You Can (Not) Advance, - 5 Centimeters per Second, and - The Girl Who Leapt Through Time.
They are all pretty great, so I can't really define a ranking. Haruhi is #1 though. :3
