As much as I want to share, I think this'll be quite difficult to answer without spoiling the animes, subconsciously or not. Personally I've seen all of those you mentioned above, so it doesn't bother me that much. But perhaps, if you could put yourself in the perspective of someone who hasn't seen or is about to watch them. As vague as they may seem, they pose a foreshadowing on what's to come on the shows.
I'm just saiyan though. Some people are really anal about spoilers.

Clannad: when Nagisa died

Elften Lied: when everyone died

shinsekai yori: when a new demon appeared, that turned out to be Maria and Mamorous crazy offspring. Also when it was revealed that all the monster rats were genetically altered humans

Higurashi: when everything finally made sense

5 centimeters per second: when the couple didn't reunite in the end

sword art online: when asuna sacrificed herself for kirito
disappearance of haruhi suzumiya: asakura stabs kyon (i was really upset)
shingeki no kyojin: eren gets eaten by the titan
oreimo s2: ayase confessing to kyousuke. or maybe that was just me hoping it wouldn't happen.

Fate Stay/Night : Ep. 14, when Archer sacrifice himself in order to save Rin Shiro and Saber TAT
CLANNAD : that goes without saying. every moments of After Life season
Guilty Crown : Hare's death and Inori's death. I still remember those moment very clearly, even last time i watched GC was last year
Mashiro-iro Symphony : Ep. 10 when Miu decided go out with Uryuu. Feel sad for Sana and Sena TAT. (although that the ending sucks. who the hell cares for the cat D:)
Steins;Gate : You surely will be mad if you're the main character. the ending (ep 17-24 or 25 or 26) was very memorable
