I got S on a song... but it still says A is my highest personal best. On the A run I missed once but got a higher score than the S run, is that a normal thing?

Yes, this can happen sometimes and is normal. Your highest score will be displayed as your "personal best", not the highest grade you've ever achieved on the map.
