Trying to get into taiko. I've found that using zxnm is more comfortable than the default zxnm. Should I stick to the one I feel more comfortable with, or will that cause problems later?

It might cause stamina problems later on as some streams might be very taxing on one hand. It also makes full alt impossible since both blue and red notes are on one hand so conserving stamina by doing that will also be hard. Not impossible to do. I would try to use different rows of keys to see if that feels better, like I use asl; outer being the blue notes, inner being red.

It has the potential of being a hinderance in the future. For example: all of what draco said above and also for the fact that if you're not ambidextrous is could cause you to be immensely strong at one hand but not at the other. However for me it was easy for me to switch in the early game. Like it only took me two hours to get back in skill that I had with kkdd. (k = blue d = red) So you can do it early game if you want however it will kinda be shit once you become good at the game.

It depends if you are comfortable with the playstyle, Many says KDDK is generally better than KKDD although i'd say it's just a question of preference. The only problem which residues in KKDD compared to KDDK is mono-streams (they consist in streams of the same color repetitively such as KKKKKKKKKKKKKKDDDDDDDDD), in some cases they are too long and require much stamina so mostly KDDK will always win in that, but for the other things you can choose whatever playstyle you want. If you are asking because you don't see any top player using KKDD then you can find many, an example is Applers which is probably one of the strongest taiko players if not the strongest (depends on opinion) and he also uses KKDD.
