I guess this fits here, but I absolutely used to hate Stroheim. I just saw him as some horrible nazi bastard. But then when he appeared later on pretty much I was just like "Oh Stroheim~"

Also, I disliked Kishitani Shinra from Durarara, dunno why. Probably because I thought he didn't deserve Celty and because he kept her past a secret for her.

Q-vier from Valvrave the Liberator. He pisses me off every time I see him. All the characters in the anime are annoying too.
Sadly, the one I remember hating the most is Oberon from SAO.
